We welcome foreign students interested in the Department of Physics of the University of Tokyo. You have several options for scholarship.
One is the "Ph. D. Program at Frontier Physics Research Centers" documented here, and others are listed in the University Head Quarter web page,

PhD scholarship program for foreign students for Physics in the University of Tokyo
The Department of Physics, the University of Tokyo has started a special program to invite selected foreign students to its Ph.D. course. This is one of the International Priority Graduate Programs (PGP) by the Ministry of Education, Culture, Sports, Sciences and Technology (MEXT) of Japan.

This program can accept up to five students every year from abroad.
The scholarship starts on the first of October and lasts for three years. The students selected for this program receive supports for the living as well as one return flight tickets. The tuition is waived.
The stipend is 158,000 yen/month for the student whose lab locates in Hongo/Komaba campus and 157,000 yen/month for those in Kashiwa/Wako/Tsukuba campus.

Those interested must find an appropriate thesis adviser first.

The admission to the Ph.D. course is considered after one of the faculty members definitely agrees to be the Ph.D. thesis adviser.
In order to become a Ph.D. student, one must pass the general entrance examination of the Department of Physics, which is carried out
for foreign students based on GRE subject test (physics) and TOEFL . Details of admission
process can be found here.
In case that the GRE or TOEFL score could not be ready by the requested date, the applicant should contact the potential thesis adviser
in Tokyo.
The master degree (or something equivalent) is needed by the time of addmission (the first of October).
This program may require more information, for example, recommendation letters, essay on the motivations and perspectives, a copy of thesis, published papers, and some school score documents.
